I just checked - I have under Server settings -> Message storage "Clean up ("Expunge") Inbox on Exit" checked (i.e. enabled). Just below that under the server settings I have no check in the box for "Empty Deleted folder on Exit" - However in the recent betas I don't see the setting you quote as Clean up ("Expunge") Inbox on exit" which is quoted in the quite bug report quoted.
