I don't think you can or should try to fix it by just copying the pop storage files to the imap storage location on tb. FWIW, the pop files should be somewhere like under c:\<your name>\application data\mobile data\thunderbird\mail.  I'm not on windows now so don't remember the exact path; you might also see it in tb by looking under your account's server settings near the bottom which works for imap, not sure about pop.

I assume you want to duplicate your pop folder structure under the new imap account. Also, I assume the imap account is working ok and can receive emails into Inbox. So have you tried to copy a single top level folder from the pop account to the new imap account? When you do this, what happens? This should cause the copied pop folder to be copied, mail by mail, to the new folder on the imap server. Note: To copy a folder you must drag it to the imap account. Before dropping, hold down ctrl key and see a small '+' to ensure it is copied and not moved (using ctrl key probably not needed since between accounts drag/drop always just copies, but suggesting this just to be careful).
