Hi,
I read the Gmail mails via firefox browser, its not updating in Thunderbird Daily.

If I read from emails via Daily, its updating in Gmail.

System Info:
Mozilla/5.0 (Macintosh; Intel Mac OS X 10.10; rv:36.0) Gecko/20100101 Thunderbird/36.0a1 ID:20141118030201 CSet: 3071390b0e4d

Does it mean that problem of "not updating" does NOT occur if Tb is NOT Daily?

If        (B-1) Display mode of mail in Gmail is "Conversation mode"(default),
and If (B-2) multiple mails are involved in a conversation of Gmail, 
and If (B-3) "not all mails in a concersation of Gmail" is marked as read by Thunderbird,
phenomenon of Bug 478996 should occur.
So, at least one of next is perhaps true.
   X-1 : Display mode in Gmail is not "Conversation mode", i.e. "per mail mode".
   X-2 : Only one mail is contained in the conversation of Gmail
   X-3 : "All mails in a conversation of Gmail" are marked as Read by Thunderbird.

What is your "Display mode of mail" in Gmail?

Phenomenon of Bug 693204 should not depend on version of Tb if same profile is used.
If same profile is used("use IDLE or not" and "CONDSTORE support is enabled or not" is same),
it should depend on "which mail is marked as Read using Gmail/Firefox" only, as far as same operation was done.
(if mail of highest-UID is marked as Read by Gmail/Firefox, Tb can know it by "uid fetch (Highest_UID+1) flags".)

Problem in Daily Thunderbird only?

Gmail IMAP supports CONDSTORE extension , and if CONDSTORE support of Tb is enabled, unwanted problem may happen as known by Bug 912216.
Check with "CONDSTORE support of Tb" disabled, please.
Do you know when it started? (bug 813459 would have touched a lot of the code relevant here)

What exactly is not updating? The messages themselves? Or just new message count on the folder?
Messages themselves(whether its read or unread messages)
So is the folder showing correct number of messages? Try rightclick on folder -> properties.
Problem only with Inbox, folders and Subfolders are working fine.

Actually Daily only phenomenon?
Because Inbox is always selected at a cached connection in ordinal situation, Bug 693204 should occur on Inbox in any Thunderbird version.
If other than Inbox, folder can be de-selected at a cached connection because number of cached connection is limited.
When de-selected at cached connection, folder is selected at cached connection again upon next folder open, and Tb requests "uid fetch 1:* flags" to re-synchronize with imap server.
And, Bug 693204 ocurred or not is pretty easily known by imap log.
-  If Tb issues "uid fetch NN flags" for mail of UID=NN on which you changed Read/Unread status using Web mail,
   Tb can know status change of the mail of UID=NN by Web mail.
-  If Tb doesn't issue "uid fetch NN flags" for mail of UID=NN on which you changed Read/Unread status using Web mail,
   Tb can not know status change of the mail of UID=NN by Web mail.

You are talking about the message list, correct?
I've seen gmail behavior change over time, so I'm not sure this is a Thunderbird issue.

And do you see this with a newer version?

slight correction - I've not seen this since CONDSTORE was disabled
