+++ This bug was initially created as a clone of Bug #601618 +++
That one was a little unclear (or even concerning someting completely different than this one ...).
This one is concerning a very particular SeaMonkey specific problem.

Steps how to reproduce  with unofficial (from <http://seamonkey.callek.net/contrib/>)  en-US SeaMonkey 2.44a1  Mozilla/5.0 (Windows NT 6.1; x64; rv:47.0)  Gecko/20100101 Firefox/47.0 Build 20160208090255  (Default Classic Theme)  on German WIN7 64bit:

0. Preparation: 
   If necessary create a newsgroup account for 
   for Server "news.mozilla.org" (Port 119, no security) and
   subscribe for mozilla.support.seamonkey, dwonload 5000 Headings
1. Close email client, open this Bug in Browser (Maximum Windows size)
2. Click link  <nntp://news.mozilla.org/mozilla.support.seamonkey>
   (Server explicitly stated)
   » As expected SM opens Email Client, focus on 
     "mozilla.support.seamonkey"                                   :-)
3. Window -> Maximum Size, Click click arbitrary email in 
   arbitrary email account in arbitrary folder.
4. <alt+tab> to switch to Browser
5. Click link  <nntp://news.mozilla.org/mozilla.support.seamonkey>
   again
   Expected: Focus changes to Email Client, shows 
             "mozilla.support.seamonkey"
   Actual: Nothing happens (except that Mouse Pointer changes
           to "busy" for a moment                                 :-(
6. <alt+tab> to switch to Email Client:
  focus is on "mozilla.support.seamonkey", what is fine, but 
  useless because in step 5 there was no change to Mailnews.

I can't imagine any good reason why in step 5 focus should stay on Browser instead of switching to mailnews.

I will continue reporting similar mail/news link related bugs, soon.

   on VirtualBox Ubuntu 14.04 LTS

I confirm this, in Seamonkey 2.44a1 and 2.39.
Mozilla/5.0 (Windows NT 6.1; WOW64; rv:47.0) Gecko/20100101 Firefox/47.0 SeaMonkey/2.44a1
and
Mozilla/5.0 (Windows NT 6.1; WOW64; rv:42.0) Gecko/20100101 Firefox/42.0 SeaMonkey/2.39

The mail/news window is opened in front when it starts closed but not brought to the front when it's already open.

That can be good behavior when right-clicking a link if you could right-click to open new mail/news tabs or mail/news windows, by analogy to the preference that lets you decide if browser right-clicks should be brought to the front or not.

But a left-click probably should always bring the desired page to the front.
