I have recently found that in the latest version of Firefox (Firefox 46.0.1) on Ubuntu GNOME 16.04 with GNOME 3.20 that if I remove the pre-added (they were there by default) bookmark folders from the bookmark menu by right-clicking on them and choosing the remove option, that unnecessary separators remain even though they should be automatically removed and there seems no way from this menu to remove them. Here is an example:

I initially reported this issue here but thought I should also do so upstream: https://bugs.launchpad.net/ubuntu/+source/firefox/+bug/1587107

I've also managed to reproduce this issue by logging in with a Firefox account and in Bookmark sidebar and in Library, a few unnecessary separators were displayed.
Bug was reproduced on Firefox 57.0b9, under WIndows 10x64 and under Ubuntu 16.04x64. 
Marking this issue as New since is still reproducible.

Hi! I don't think you can right-click the separators in the app menu, but you should be able to right-click and delete them using the sidebar (new "Library" button > Bookmarks > Bookmarking Tools > View Bookmarks Sidebar, or old "Bookmarks" button > View Bookmarks Sidebar) or Library view (Bookmarks > Show All Bookmarks). Does that work for you?
