Starting with Mozilla 1.6 I encountered a problem with New mail notification. 
After reading and deleting a new mail in a folder differing from the INBOX but
checked for new mail, and closing the MailNews window itself too (mozilla is
still running), I get repeated New mail notifications till I really receive a
new mail.

Reproducible: Always

Steps to Reproduce:
1. read new mail in a folder differing from INBOX
2. delete it
3. close MailNews window
Actual Results:  
A new mail notification appears, but no new mail actually arrived

Expected Results:  
do nothing
Sorry, I forgot to mention that I use IMAP to access mails.
Mozilla does continue checking for new mail after the mail/news window is 
closed; this is by design.  
 - Do you get the false notifications *only* after closing the mail window?  
 - Do the false notifications continue after you reopen the mail window?

Try this: when this symptom is seen, reopen the mail window and compact the 
folders on your account (to flush the deleted messages).  Do the notifications 
continue?

When you say "Starting with Mozilla 1.6" -- which version did you use 
previously?

There are several bugs about false notifications which appear to be 
IMAP-specific, for instance: bug 228168, bug 224686, bug 222893, 
bug 219904 comment 1, bug 163859, bug 147473.
I have used Mozilla 1.6b before (and Moz 1.5 before that), and it was fine,
*without this problem.*

I have checked again, I get the false notifications even if I *do not* close
MailNews window. But this only holds for "inboxes" which are not the default
boxes, but marked as "check for new mail".
Compacting these additional inboxes do solve the problem.

Additional info: The bug only holds for the latest message in a folder, so if I
had more than one mail in an inbox, I still get a notification of only *1* new
mail, but if I had mails in more inboxes, I get a notification for each box.

I have checked the bugs you cited, all of them are similar (and encountered most
of them), bug 228168 seem to be the most similar, but still different a bit.
The bug still holds for 1.7a (Mozilla/5.0 (Windows; U; Windows NT 5.1; hu-HU;
rv:1.7a) Gecko/20040219)
