Details

I have made a mistake and setup an account in the local folder and cannot
delete/remove it. I have unistalled and reinstalled and it picks up the same
account after reinstalling. Help - how do I fix this. It is driving me nuts.

What does "setup an account in the local folder" mean?

If you can setup all accounts from scratch, try next.
(A) Start profile manager and create new profile, then setup all accounts again.
    - "thunderbird.exe -p" will start Profile Manager.
    - Create new profile with appropriate profile name
    - Define all accounts again

If you mean that you set up accounts as "Global Inbox use" & "Local Folders as
Global Inbox", try next.
(B) Go "Accoutn Settings" and click "Advanced" button and go "POP" tab,
    then change global inbox setting back to "Inbox for this server's account".
