I've been getting a particular piece of spam at least once a day these past 3-4 weeks. Each time, I mark it as spam. The next time I get that message, it ends up in my inbox instead of my junk folder.

Reproducible: Always

Steps to Reproduce:
1. Receive a particular email
2. Mark as spam, message gets moved.
3. Receive the same message again, it will be in the inbox instead
Actual Results:  
Current message gets marked as spam and moved, but an identical message received later will not be treated as spam

Expected Results:  
Messages would be marked as spam

The spam filter in Thunderbird dose need some work
I recommend check addon http://mnenhy.mozdev.org/ to see how well spam filter is trained.
Not seeing such problem in 2.x tree of TB, have you tried test on 2.0.0.14?
