I'm seeing something similar on Windows XP SP2. In my case, the SeaMonkey window is transparent and only the toolbar icons, menus and location bar are visible. The parts of the window that are 100% transparent allow click-through to the desktop

Likely caused for the patch for bug 419319 (that also caused bug 420430, bug 420440, bug 420460). Should be fixed by the latest patch there that landed earlier today.
