In a folder index, accept a keyboard shortcut (preferebly a nonmodified key like 't', for example) to pop up a small window or menu of tags next to the currently selected message with focus. (then, you can use number keys to toggle tags.)

This would make it very easy to manage tags without having to navigate through submenus each time.

So, you can already use the number keys to toggle the tags without bringing up any menu.  Assuming you are showing the message pane, the message header will show the applied tags in the "Tags" for the selected message with focus.  This sounds like it covers what you want.  The only thing it wouldn't do is provide the "key" showing which number maps to each tag.  If seeing that mapping is what you want, maybe bug 370076 sufficiently covers that case?
Thanks, I was unaware that you could use the number keys directly.

#370076 would also help, though in my case I just use a small number of tags as fixed categories, so a small menu would be ideal.  

I now use the Tag Toolbar extension, which visually shows the tags (and their colors); using either that, or that plus the number keys, pretty much covers my needs.  Whether you implement a contextual visual display of tags into Thunderbird, or leave it to Tag Toolbar, either is fine with me.
