When I click "Bookmarks -> Bookmark this page", the Bookmark Contextual Dialog appears, but with a transparent background: all texts and controls are present and functional, but under them I see the underlying page beeing bookmarked.

I couldn't take a screenshot because of bug 426379 and because trying to activate the screen capture utility by a mouse click makes the BCD disappear.

Hmmm... Switching from GrayModern to default theme makes the bug disappear. I still wonder why that "transparent BG" was possible.

Likely the GrayModern theme isn't setting a background for panels properly. You could check in the DOM inspector if this is the case. Bugs in themes should be reported to the themes author instead, but you can reopen this bug if this really isn't a bug in this theme.

Bug 451915 - move Firefox/Places bugs to Firefox/Bookmarks and History. Remove all bugspam from this move by filtering for the string "places-to-b-and-h".

In Thunderbird 3.0b, you do that as follows:
Tools | Message Filters
Make sure the correct account is selected. Click "New"
Conditions: Body   contains   places-to-b-and-h
Change the action to "Delete Message".
Select "Manually Run" from the dropdown at the top.
Click OK.

Select the filter in the list, make sure "Inbox" is selected at the bottom, and click "Run Now". This should delete all the bugspam. You can then delete the filter.
