I use the Lightning extension to Thunderbird. If I leave Thunderbird open in the calendar view, it still checks e-mail (as expected). When new mail arrives, I get notified by the icon in the system tray (as expected). If I now click on the mail icon in the system tray, I would expect to see the new mail. Currently, it takes me to Thunderbird, and I have to click through to the mail.

Icon in the system tray? Does this mean you are using an extension like minimizeToTray? Or do you mean the alert popup that show up at the bottom right of the screen?

If there is new mail TB opens the alert popup (which is closed after a few seconds) and TB displays an icon in the system tray (like an envelop with a green arrow). This iicon stays until the mail is read. A double click on this icon brings thunderbird on top but does not automatically switch to mail mode if TB is in calender mode whrereas a click into the alert popup automatically switches into mail mode. It would be helpful if a double click on the icon would behave the same way.

Is this still reproducible using a Thunderbird 3 beta or nightly + a Lightning 1.0pre nightly?
Yes, still reproducable with latest nightlies of shredder and lightning.
Moreover, a click into the alarm popup does not automatically switches to the mail tab anymore.
Confirmed per comment#4.
