For some reason, when in firefox, if I use the scroll wheel of my trackball explorer 1, if I scroll up, firefox moves to a previous window. Scrolling down is fine. This problem shows up in thunderbird as well, but in none of the other applications on my machine.

Unfortunately no. I am using FC11 and none of the commands apply, and mouse configuration is not stored in xorg.conf
I hit this same bug (scrolling up often causes firefox to jump 'back' or 'forward' to the previous or next page).  I think this is related to using a KVM switch, as I usually notice it after I have been switching between different computers on the KVM switch.  I have seen this bug on windows XP (as early as 2006 and since then) and today on Linux (firefox 3.0.16 on Ubuntu 9.04).

I found the instructions at

worked great.  Here is the solution (you will lose the mouse after the 1st command and get it back after the second command):

sudo rmmod psmouse
sudo modprobe psmouse rate=100 proto=imps

After running these commands the weird behavior was gone.

Also, ensure you update all your plugins (Flash, Reader, java, quicktime, etc) to the latest version available on the vendor's website.

This bug has had the CLOSEME tag for several weeks and the date in the tag is
far gone. If the reporter can still see this issue, Please retest with Firefox
3.6.x or later and a new profile
(http://support.mozilla.com/kb/Managing+profiles). Then please remove the
closeme tag in the whiteboard, mark the bug against the proper version and
comment on the bug.
