What do you mean by auto installed? an update? bookmarks are never wiped, it's most likely you have some extension that caused that. Try Safe Mode http://support.mozilla.com/kb/Safe+Mode you can also take a look at http://support.mozilla.com/kb/Lost+Bookmarks
Component: General → Bookmarks & History
QA Contact: general → bookmarks
Firefox found a new version 3.6.4 beta and installed. In the install all the files and folders in the Mozilla Firefox in the programs folder were over written and the bookmarks file is a 7k. The Mozilla Firefox 3 Beta 4 folder has a default folder with a empty pref folder

(In reply to comment #2) > the bookmarks file is a 7k. what's the bookmarks file and where did you find it? > a default folder with a empty pref folder Not sure what you mean, can you better describe or attach a screenshot? Btw, your personal data are not stored in the program folder but in a profile folder: http://support.mozilla.com/kb/Managing+profiles Installing a new version does not touch your profile folder. Did you try the Safe Mode i suggested above?
