This is more obvious with the new outliner thread pane (Linux build 2001032108 in particular), since it doesn't yet have icons, but it applies once the icons are back too. Basically, I'd like to see 'special' items distinguished visually from items that are simply 'read' or 'unread'. For example, deleted messages could have their subject field 'grayed out', overstruck (CSS text-decoration:line-through), or both; high-priority messages could have the subject field coloured corresponding to the 'Status' field colour (bright red, dark red, etc.). This may currently be possible by configuring the user stylesheet appropriately (although I've had little luck), but it might warrant inclusion as a full-fledged preference (or even the default behaviour).
