On Gtk, when customizing the UI, the menu bar is not visible because of the colours used. This is a followup of bug 940669 See attached screenshot.

What GTK/Gnome theme are you using? I tried a few different variations, but the menu always had a non-transparent background. It doesn't in your screenshot, so it seems the problem is specific to whatever theme that is.

The default theme from Fedora 20 with Gnome 3.

It clearly isn't the default thing that ships with Ubuntu, and setting up an entire new VM with a different distro just to check what's going on here (which is what it'd take for me to find out) is a disproportionate amount of work compared to the issue at hand. :-\

It definitely is not the butt ugly Ubuntu default theme. And yes this is how I feel each time I get some "ubuntu only" stuff. The theme is called "Adwaita". I don't know if it is available outside of Fedora...

It is, but Ubuntu's version is somehow different. (or perhaps it uses a different version of GTK, and therefore of its themes?) That is to say, even with this theme and using Gnome instead of Unity, I can't reproduce on Ubuntu.
