There is a function that user can delete the apps data in app manager. We need to have an API to do this job.

Currently we have Apps API clearBrowserData() for clear app data. According to the discussion of bug 784378, the API will clear localstorage, app cache, cookies and IndexedDB of the app. It seems what this bug need.
No, I think this is only clearing data from browser frames, not the app themselves.
Fabrice thanks for explaining the difference. From the bug 784378, I guess we had already implemented the similar functionality in uninstall. When uninstall an application, we should also remove the app's data. So, can we extract this part from uninstall to be a new API clearData? Do you have any concern or advice? Thanks.

You're right, all the back-end pieces are there, we only lack the DOM facing API. That should be easy to implement!
