I click on an email as I always do when selecting it to review.
Actual results:
Occasionally, the e-mail disappears and lately the pop-up asking if I want to compact my folders appears.

John, I think this is what happened to you:
Each msg is represented by a single row in msg list, and you're clicking on that row.
However, inside the row, there are two "dots" (small round buttons without labels), which will perform actions on that msg. One of them is will mark the clicked msg as "Junk", which will move it into your Junk folder. It's that column with an iconized junk "flame" in the column header. When msg is moved into junk folder, request to compact folders might trigger because deleted messages (at least on POP) are not physically deleted before compaction, so they still take up space on your hard disk until compaction. Pls let us know if this might explain your scenario. From folder list on the left, expand all folders and check out all your JUNK folders, your lost messages might be in there, between real junk messages.
The only other way this could happen is that you have addons installed which provide "Delete" functionality in the row that represents the message. Try "help > restart tb without addons" to check that out.
Whichever, this is definitely NOT a bug in TB, just clicking on a msg can never delete it, so it's invalid.
