In es-ES (Nightly 39.0a1 2015-03-27-03-02-12), it overlaps with the default size, because the string is "Seleccionar entorno de ejecución".
Why does WebIDE use two overlapping boxes for the toolbar, instead of a single box that contains everything? Was it done to avoid having the action buttons move when the panel/runtime buttons changed? If so, how jarring was that?

If so, how jarring was that? I don't have a good answer, as I believe Paul landed it that way originally. Paul, do you remember why you used two overlapping boxes?
That was the only way I found to align things properly whatever the size of the buttons were. But I think now with the new flexbox model, it's possible to use only one box.
We intend to move remote debugging into about:debugging (bug 1212802) and then remove WebIDE (bug 1314811), so there are no plans to improve the WebIDE UX at this time.
