When logging in from https://marketplace-dev.allizom.org/developers/, the log in does seem to complete successfully, but the FxA popup doesn't close. It just remains with the loading image. This is creating problems for our automated tests which expect the popup to close.

I am not seeing the same problem when logging in from https://marketplace-dev.allizom.org/.

Ok - so looks like we need to update zamboni to close the window because it's using some shared fxa auth code from fireplace.

Verified as fixed 
Now, the Register\Sign in buttons are not replaced by Settings icon after logging in , but I logged another bug for this.
