The current pinned repo design was largely because we had multi-repo-in-one-tab support. That has since been removed, leaving the pinned repos as glorified bookmarks, which still look like tabs (which causes confusion, eg bug 1093895).
I think we should revisit the overall workflow and decide how to handle repo selection/display.
eg: Should we allow people to favourite repos or stick with the "most recently used" of TBPL?
Also, the current design is confusing (eg people don't understand what the checkboxes do in the repo menu) and more heavy-weight than it needs be - ie: the repo menu has to be clicked open and then clicked shut, rather than just being able to hover and ctrl+click a few other repos then move the mouse away to let it close.
