Are you using default theme? Are there any add-ons installed?
Also, what is Thunderbird version?
Thank you. We need this in order to isolate the problem.

Hi Javi,
It's a vanilla install .. Version 31.5.0
No themes, no add-ons or anything.
I'm using it for my gmail account access only.

Thank you for your information.
I have tested it on my own machine and the problem is reproducible.
I don't own a Retina display, so it is not a retina compatibility issue.
I have also tested what Firefox is doing and it looks good (not a transparent title bar).
However, on trunk it is looking good. I don't know if there was a bug which fixed it between merges.
Summary: Window bar is not showing when in fullscreen OSX → Transparent title bar when mouse over in fullscreen

Oh good, I'm not going crazy.
Should I just wait for the next update for it to be fixed then ?

It seems that there were some improvements on the top part of the window for OS X 10.10. One of them could have fixed your problem.
I am leaving this one opened, however. When beta merges with release, I will try it on my system and then close it if it is needed.
That, of course, if a developer who knew if was fixed don't close it before myself.
I think that next update will be in about three weeks, so, it would be fine if you could wait until then,

Ok, no problems.
It wasn't a huge problem, more of an annoyance than anything but I'm glad it's been fixed.
Thanks again Javi,
Cheers.
