Details
From Bugzilla Helper:
User-Agent: Mozilla/5.0 (X11; U; Linux i686; en-US; rv:0.9.6+) Gecko/20011214
BuildID: 2001121421
Start Mozilla. Visit some web-site. Create a new window. Do File->Open File on a
local file in the new window. The file is opened in the old window. This is
counter-intuitive and a lot of pain as I can't compare a web-site and a local
file side-by-side. Mozilla always insists on opening the local-file in another
window. With three windows, it is random. Sometimes it works and sometimes it
doesn't.
Reproducible: Always
Steps to Reproduce:
1.As described above.
2.
3.
Actual Results: Mozilla opens the file in the wrong window or in the parent
window when there are two windows.
Expected Results: Mozilla should open a local-file in the window where I
clicked on File->Open File.

Just checked on the mozilla build Id
Mozilla/5.0 (X11; U; Linux i686; en-US; rv:0.9.7+) Gecko/20011220
Problem still exists i.e when I start the browser and start a new window and
open a local file it opens it in the original window.

i'm not sure if this matters, but how do you have focus set for your window manager?
i'm running the stock version of sawfish on redhat7.2, and have focus set to
follow the mouse pointer [not requiring to click to switch focus].

Nope you didn't get it. Focus settings don't matter. Even if I have the focus
set to click to focus (FYI, I have focus set to follow pointer), Mozilla
shouldn't open the file in the old window. It is OK for the window that Mozilla
opens it in to not have focus but it shouldn't open it in the wrong window.
BTW, I am also using RedHat 7.2 but with Enlightenment (NO GNOME, KDE, blah,
blah...). I can try to see if I can reproduce this on other Window Managers but
I am positive that this is not a window manager problem. FWIW, I just checked it
with Netscape 4.75 and it works like I expect it to. So I don't think that the
window manager is screwing things up.
I remember having this problem for quite sometime.
