Steps to reproduce:
I updated to 38.0.1
The underlying applications are almost visible through Thunderbird.
How can I switch this 'feature' off? It is very disturbing.

Sorry, but this is not a localisation issue. Setting Product to "Thunderbird".

I fully agree, but there's something wrong when you want to file a Thunderbird issue:
first the page insists that it is about FireFox,
then the only option is localisation.

How does the current behavior create a problem? Could you attach a screenshot which does not display any sensitive/private information (as Bugzilla is a public place)?

This was added in bug 1053121 by intent. But you should see this not only in TB but also in FX's sidebars, Finder and other Apple products.
This can only disabled globally, see the how to: http://www.howtogeek.com/199201/how-to-disable-window-transparency-in-os-x-yosemite/
