Thunderbird in versions below 38.0 used to scan the Junk folder as well for junk messages and then moved them to the "Junk" folder on the local computer (I want it). Since the version 38.0 the behavior has changed. Now the messages from my IMAP "Junk" folder are no longer moved to my "Junk" folder on the local computer. Even when I go to the IMAP Junk folder and click Junk, the message is not moved. However in IMAP Inbox folder after clicking Junk the message is moved properly. Actual results: Summarizing: incoming messages appearing in the "Junk" folder on the IMAP account are not scanned for junk messages and not moved. Even when I mark them as junk, they are not moved, but from the Inbox folder, when I mark a message as junk, it is being moved properly. Expected results: The expected result would be what used to be in TB before 38, when other IMAP folders were also scanned for junk messages and could be moved from Junk IMAP folder to Junk folder on the local computer, according to the settings.
Although the behavior may have changed for you, this is not a universal issue, so I have no problems for example. It would be good if you would figure out under what conditions the messages move or don't move. Try on a new test profile for example.
I have exactly same behavior on two different computers with two different profiles.
Does it occur when using version 38.4.0? And if it does, please post your account settings from Help | Troubleshooting, and a screen shot of your two junk folders.

Wayne, I confirm that this bug is fixed in 38.4.0. A pity it took 3,5 months.
I don't fully understand comment 0, unless what you mean is your imap "junk" folder is not defined to THunderbird as junk folder. Regardless, I'm not aware that we fixed or changed anything in this area in recent months. Perhaps there was a problem with your profile.

So my folder magically broke in August and even more magically repaired itself in November. Meanwhile somebody nasty put in the changelog of 38.4.0: "Fixed issue where messages moves of multiple messages from a maildir folder to an mbox folder failed." Which is obviously false as there were and there are no bugs in Thunderbird.

I was searching for junk specific changes and not finding anything: - patches checked in to 38.4.0 per bugzilla http://mzl.la/21uHe3B - hg graph of patches checked in to the release branch http://hg.mozilla.org/releases/comm-esr38/graph The release notes entry could imply part 2 of Bug 1152651 fixed your problem. Not impossible, and would be interesting if it does. Unfortuantely the bug isn't labeled as a verion 38.0 regression. I'll do some research on that. A definitive test that it is that bug is install 38.3.0 to see if the problem returns. http://releases.mozilla.org/pub/thunderbird/releases/38.3.0/win32/en-US/ (assuming you are using the English locale of Thunderbird) Could you please clarify your usage of the term "scan" in "versions below 38.0 used to scan the Junk folder"? Thunderbird junk processing only "scans" Inboxes. So do you mean that you have a filter in tools | filter to move these messages from imap Junk to local Junk folder?

My email provider has a feature that spam is moved from my Inbox to a special 'spam' folder. Previous versions of Thunderbird (before August 2015) have had the same behaviour for years - the spam filtering was applied to all folders, not only Inbox but also 'spam'. Then suddenly Thunderbird 38.0 stopped doing any spam processing on my 'spam' folder cleaning only Inbox. As it was very frustrating to hear alerts of new (spam) emails coming every few minutes, I changed the settings of my email account at the provider portal so they don't do any pre-filtering and they deliver all emails to my Inbox. Now it requires for me to do many changes (reconfigure my email account, downgrade Thunderbird and keep it for a while) to see where exactly the bug was fixed, whether it was 38.3.0 or 38.4.0, so sorry, I will not bother. I am happy this was fixed and this report may have a status 'resolved'.
