Steps to reproduce:
Change folder (by clicking) and have the first message (that will be auto-selected) tagged (assigned with color).
(Fedora 22, Gnome 3.16.2)
Actual results:
Highlight's background color does not follow the tags color, and stays with default blue background highlight.
Expected results:
Highlight background color should follow the tags color.

Thank you for filing this bug.
This is because the message doesn't have the focus. The focus is in the folder pane. Only focused messages have the tag's background color.
You can try to select the message, it gets the tag background color, now click outside TB to loose the focus and look at the message now. It looks now like you described.
I close this bug as WORKSFORME as it works as it should.
Feel free to reopen this bug if you think this is closed wrongly and have a good proposal how it should better work.

It will be better to follow the color even when unfocused, but that may have confuse someone.

The default unfocused item uses darker blue background color.
When the item has different color, when tagged, and it is unfocused is should also use darker background color based on tag color. Because, some item's texts, that have dark text color, are lost in dark blue background color and are not readable.
For example:
When you tag email with "Personal", that have green color by default, and you select it and make unfocus, then the green text (subject) is lost in the dark blue background color.
My proposal is, that the unfocused "Personal" tagged email should have darker green background color with white text.
When the tagged color is too dark, then the unfocused background based on that color should be lighter.
