Details

STR: In a clean profile in Nightly x64 43.0a1 (dated 2015-08-21): - open about:config and type "devtools.theme". Observe that it's value is "light" (default). - Now open Developer Tools|'Toolbox Options' and click to enable the Dark theme. Observe that the entry has now got the value 'dark'. - Then click again to enable the Light theme again. Observe now that the 'devtools.theme' entry appears as 'user set' though it's value is 'light'. (and, if you rightclick the entry and press Reset, then it becomes 'default', though it's value remains 'light')

On the other hand, e.g. for the boolean entry 'privacy.trackingprotection.pbmode.enabled', if you toggle in Options|Privacy|'Use Tracking Protection in Private Windows' off and then on again, then the entry appears as 'default'(true), i.e. as expected. FWIW, this also happens in FF 40, I checked it.
This is as expected ("not a bug"). See bug 1098343 for background and context.
