Steps to reproduce:
Just installed v 31.3 over version 24.8.1.
Actual results:
Thunderbird's menu bar and inactive tabs in the tab bar now follow the Windows Titlebar color. Depending upon the current Windows Theme, this can look quite awful. Also, the color change of Thunderbird's own menu and tab bars when changing window focus doesn't follow any sort of UI guidelines of which I am aware. Addons to restore various older themes to not solve the issue. Also, the Addon TitleBar Plus that largely covers this problem in Firefox doesn't do so in Thunderbird. It seems from the "lite" feature set offered, solving the problem isn't straightforward.
Expected results:
Inactive tabs should definitely not use Windows Titlebar colors. Preferrably, the portion of the Windows Titlebar that is now used for Thunderbird's menu bar should also not follow the titlebar colors. Perhaps use some sort of S transition from the menu bar portion of the titlebar to the decoration portion of the titlebar, similar to the left side of the first tab on the tab bar, except maybe upside down.

We are not planning to change this -> closing this bug with WONTFIX.
Maybe you want to disable the drawing into the titlebar and get back the standard titlebar (then you also follow your UI guidelines). You can change this by going to Tools/Options then on Advanced/General click on *Config Editor...". It opens a new window and you click on "I'll be careful". Now in search field enter mail.tabs.drawInTitlebar. Double clicking on the appearing line you can toggle off the drawing into titlebar.

Thanks Richard for the tip. I searched for something like that before posting the bug, but was unsuccessful. However, I don't think it is a good idea to resolve/wontfix this "feature". It would be nice to get rid of the pretty much unused titlebar but still keep the proper colors for Thunderbird's menu and tab bars. Firefox seems to do something that at least doesn't immediately catch the eye as incorrect, why can't Thunderbird?
