Steps to reproduce:
With Firefox versions 43.x and higher, including 44.0:
1. Enable the option "Show my windows and tabs from last time"
2. Open multiple windows
3. Select "File" and "Exit" on the First window opened (the one to the far left), to close all the Firefox windows
4. Restart Firefox
Actual results:
The first window opened during the last session (the one to the far left) remains to the far left.
All the other windows are now listed (from left to right on the taskbar) in a random sequence; not the order they were in prior to closing all the windows.
Exit and restart Firefox again, and the windows are in a new random sequence, with the original window still in the first position to the left.
Expected results:
All the windows should remain in the order they were originally opened.
Firefox worked this way in previous versions, up to at least version 41.0.2.
Tested this on multiple computers, all running Windows 7.
WFM with FF44, maye add-on issue.
Could you test with a fresh profile, please.

Toss-up between bug 1034036 and bug 1088720, but anyway, looks like this is a known issue with session restore.
