Steps to reproduce:
I have three open ff windows. Two ff windows are on the first monitor and third ff window on the second monitor. Every time the «Windows 10» changes background, the first ff window becomes active and above all other windows on first monitor.

Hi,
I have tested on Windows 10 x32 with Firefox 45 release and Firefox Nightly 48.0a1 and I can't reproduce this issue.
Please test if the issue can be reproduced in the safe mode of Firefox: https://support.mozilla.org/en-US/kb/troubleshoot-firefox-issues-using-safe-mode
If you still have the issue please create a new profile, you have the steps here:https://support.mozilla.org/en-US/kb/profile-manager-create-and-remove-firefox-profiles?redirectlocale=en-US&redirectslug=Managing-profiles#w_starting-the-profile-manager
Please download the Firefox Nightly from here: https://nightly.mozilla.org/ and retest the problem.

I tested again in normal mode.
First test:
first FF window is active (on the top) on first screen and NOT maximized
second FF window is on first screen and maximized
third FF window is on second screen and maximized
After background changes is all the same.
Second test:
first FF window is active (on the top) on first screen and NOT maximized
second FF window is on first screen and maximized
third FF window is on second screen and NOT maximized and NOT active
After background changes third FF window on second screen becomes ON THE TOP.
Third test:
first FF window is active (on the top) on first screen and NOT maximized
second FF window is on first screen and NOT maximized
third FF window is on second screen and NOT maximized and behind other window
After background changes:
second FF window on first screen becomes ON THE TOP
third FF window on second screen becomes ON THE TOP.
Fourth test:
first FF window on first screen and NOT maximized
SECOND FF window is active (on the top) on first screen and NOT maximized
third FF window is on second screen and NOT maximized and behind other window
After background changes:
FIRST FF window on first screen becomes ON THE TOP
third FF window on second screen becomes ON THE TOP.
Fifth test:
first FF window not active (but on the top) on first screen and maximized
second FF window is not active on first screen and maximized
third FF window is not active on second screen and NOT maximized and behind other active window
After background changes and when I clicked on first FF window, third ff window on second screen becomes on the top.
Sixth test:
first FF window not active (but on the top) on first screen and maximized
second FF window is not active on first screen and maximized
third FF window is not active on second screen and maximized and behind other active window
After background changes and when I clicked on first FF window nothing changes.
Conclusion
Problem occurs when one or some FF windows is NOT maximized

First of all thank you for your time, I have tested this issue with FF 45 release and Firefox Nightly 48.0a1 with Windows 10 x64 and I can't reproduce this issue. I have tested with new profile each time.
You can create a new profile, you have the steps here:https://support.mozilla.org/en-US/kb/profile-manager-create-and-remove-firefox-profiles?redirectlocale=en-US&redirectslug=Managing-profiles#w_starting-the-profile-manager
You can try to see if you can reproduce this issue with FF Nightly. You can download the Firefox Nightly from here: https://nightly.mozilla.org/

I have also Mozilla/5.0 (Windows NT 10.0; Win64; x64; rv:47.0) Gecko/20100101 Firefox/47.0 with other profile and the same problem. But I sync profiles with FF sync. I can try to connect second monitor to other computer and to test FF.
