Steps to reproduce:
I have folders in spam, unknown and unwanted.
But emails are not automatically downloaded.
Actual results:
Emails are not automatically downloaded.
But after clicking on spam and unwanted.
Expected results:
Automatically download emails in spam, unknown and unwanted

Confirmed with two Gmail accounts in Thunderbird 45.8.0. I have subscribed to the "Spam" folders, but TB never shows unread email there unless I click on the folder.

You can go to the folder properties of the junk folder, and tick the "When getting new messages for this account, always include this folder". Or under the synchronization tab there, select for offline use, if that was what you were after.

Now I have set the click box "When getting new messages for this account, always include this folder" and now all Emails in this folder are downloaded.
