User Agent: Mozilla/5.0 (Windows NT 10.0; WOW64; rv:48.0) Gecko/20100101 Firefox/48.0
Build ID: 20160823121617
Steps to reproduce:
1) Open Firefox
2) Click Bookmarks menu item (Classic Theme Restorer add-on installed, so it may be a bug with the add-on)
3) Click a folder in the Bookmarks menu to view the contents of the folder
4) Right-click an item within the folder to open the context menu
5) Left-click the folder
Actual results:
Folder menu renders behind the bookmark menu
Expected results:
Folder menu should always render in front of the Bookmark menu

This has been an issue for many, many, many versions of Firefox though I have always used the Classic Theme Restorer add-on ever since the Australis theme was released.

Does the issue happen on safe mode and clean profile?
or only when you use Classic Theme Restorer?

It also happens in Safe Mode (you must enable the menu bar to see the bookmarks menu). I will note that it can not be reproduced multiple times per opening of the Bookmarks menu. Following the steps outlined in my original report will yield the desired result, the problem will not occur if you attempt Steps 3, 4 and 5 a second time around without first closing the Bookmarks menu.
I don't reeeally want to test out a clean user profile.

This is to confirm that the issue is reproducible with safe mode, clean profile on Firefox 48 and the latest nightly build.

FWIW, there is some even more funny effect when you test this with nested folder menu.
This could be a XUL issue or widget issue I guess.

It's been an issue for a while now (a few releases of Firefox stable) and I only now decided to report it.

Also happens with nested folders:
Steps to reproduce:
1) Open Firefox
2) Click Bookmarks menu item (Classic Theme Restorer add-on installed, so it may be a bug with the add-on)
3) Click a folder in the Bookmarks menu to view the contents of the folder (Eg: Test Folder)
3) Click a folder within Test Folder to view the contents of the sub-folder (Eg: Test Folder 2)
4) Right-click an item within Test Folder 2 to open the context menu
5) Left-click Test Folder
6) Test Folder 2's contents will be rendered behind Test Folder's

This image shows the problem: https://imgur.com/a/HxODzFr
The right most menu contents are rendered underneath the middle menu.
This image shows the correct behaviour: https://imgur.com/a/KEFAmki
The right most menu contents are rendered on top of the middle menu.
The issue is subtle.

It's not reproducible with the "Bookmarks Menu" button that you can add to a toolbar. It's only producible with the Menu Bar's Bookmarks menu.
