When popups are created ("real" X11 popups) and GL layers are enabled, sometimes layers are painted black initially. A repaint such as mouseover fixes it, and it doesn't always happen. It's easiest to trigger on autocomplete popus for the search bar, as in the screenshot. Device ID Mesa DRI Intel(R) Haswell Mobile Driver Version 3.0 Mesa 12.0.3
I'm seeing this as well, on my Lenovo W550s with Ubuntu 16.10. (Subjectively it feels like it started when I upgraded to Ubuntu 16.10, a week or two back, so this might be a recent driver regression.) Device ID Mesa DRI Intel(R) HD Graphics 5500 (Broadwell GT2) Driver Version 3.0 Mesa 12.0.3 (Looks like I have the same driver version as Thomas.)
