Per irc investigation, the problem stems from a part of the source directory being seen with mixed case for some things and with lower case for others. And it turns our python's os.path.realpath and shell's pwd -P don't agree on case.

In some cases, on OSX, python's `os.path.realpath` and shell's `pwd -P`
don't agree on the case of paths on case-insensitive filesystems.

So make everyone agree by using the value from python configure.
