My original intent was to get this working myself and provide a patch. What I found was that the version of Windows 10 SDK I had installed which I believe is there as a result of having MSVS2015 installed on a Windows 10 system, does not have any registry keys to indicate that it is installed, so I figured it was going to hard to make this work.
So I did a system checkpoint and backed up my copy of start-shell.bat (clever me). and then proceeded to install the standalone Windows 10 SDK. I was encouraged when I found this did add the expected registry keys, but then found the trying to run msys form my start batch script resulted in it no longer finding the Windows 8.1 SDK. Undaunted, I thought perhaps that is normal so I tried modifying the script to look for version 1.0 in the registry and no luck there either.
I ended up restoring start-shell.bat from my backup and doing a system restore back tot he checkpoint I took and now all is working again with the Windows 8.1 SDK.
So, I am giving up and hoping someone who knows more about Windows, the registry and how these MozillaBuild scripts are supposed to work can figure out how to make this work. My original idea was to modify start-shell so it looked for Windows 10.0 SDK in the Registry and fell back to using 8.1.

Actually, the MSVC vcvars scripts handle all the Windows SDK detection at this point, so our Windows SDK detection is effectively dead code. I was planning to just rip it all out since we only support MSVC2015 anyway.

NO wonder my attempts to change it made no difference.
