Steps to reproduce:

Xubuntu 17.04-64
Thunderbird 52.1.1-64
Firefox 53.0.2-64

Launch two copies of Thunderbird at the same time:
- first "thunderbird -P "profile1""
- second "thunderbird --new-instance -P "profile2""

Receive e-mail message and try to click on hyperlink in it.


Actual results:

If Firefox not run - it start and hyperlink-page open.

If Firefox already run - appear error-window "Firefox is already running, but is not responding. To open a new window, you must first close the existing Firefox process, or restart your system."


Expected results:

When I change in Thunderbird default browser to open HTTP and HTTPS from Firefox to Chromium - this browser (Chromium) open hyperlinks good all times.

When I launch "thunderbird --new-instance -P "profile2"" only (without any other Thunderbird running)  - Firefox not open hyperlink too.
This has got nothing to do with TB. As you said yourself, if you change the default browser to Chromium, it works.

So there is something wrong with your FF installation and how you start FF in the first place. Can you start |firefox -p| and check which profiles you have. I've seen cases too where clicking on a link in TB caused "Firefox is already running, ...". The fix for me is to close all instances of FF, and start it once with the default profile, then close is again.
It is only one firefox-profile in my OS. And it is default. I see it, when I run "firefox -P".
Start default profile - close - run again.
Bug not disappeared.

Are You sure that it is Firefox`s bug?
No, I'm not sure. I start all my Thunderbird processes with |-p default -no-remote| or |-p -no-remote|. Sometimes I see "Firefox is already running, ...", but I haven't worked out the exact circumstances. As a developer, I run various profiles of TB and FF, and usually what I described above works.

Sadly the bug is in a "grey zone" between TB, FF and how the OS, Linux in your case, launches applications. Maybe Windows behaves differently.
