Steps to reproduce:
I click on a mailto link in Firefox or I use the "send link by e-mail" function in Firefox.
Actual results:
A window to compose a new e-mail opens. It is set to use HTML formatting.
Expected results:
My default setting (compose plain text e-mails) should be used.
The behaviour is new since a couple of weeks (probably due to an update).

I can't reproduce this. When clicking a mailto: URL, a mail composition opens with my default account and that respects the settings for that account. How many profiles do you have, perhaps an unexpected profile is used.
Which version are you using now?
Thank you for your response. I have just one profile (default) with multiple accounts. Thunderbird version is 52.2.1 (64-Bit) running on Kubuntu 16.04.1.
In my case it also happens when I click on a mailto: link in a Thunderbird e-mail.

Are you using any add-ons? If so, can you try running without add-ons, see Help menu "Restart with Add-ons Disabled".
Yes I do use add-ons. But running in safe mode with all add-ons disabled doesn't make the problem go away.
In bug 1390518 it was suggested to try a new profile. The same thing happens with a new profile with just one e-mail address configured. Also with all add-ons deactivated.

I don't think this is a TB bug. Perhaps Chris can offer some advice. We can reopen the bug if there is a confirmed issue.

And you configured the new profile to send plaintext (since HTML is the default)?

Haha, no, I didn't. I just checked and when I set it to plaintext, new compose windows actually do open in plaintext format. Thanks for that hint. So the problem seems to be with my profile as in Bug 1285694.
