Delete a few messages. Then select "Delete messages ... when delete locally." There is no easy way to delete the older messages that were locally deleted, but not actually deleted from the server. Perhaps it would be possible to either: 1) Add a check to Moz so that when this option is selected, Moz checks to see if any messages were deleted locally, but not on the server, and to either download them all or delete them on the server. and/or 2) Add an option to download _ALL_ messages on the server. I hope that (1) is easy to implement. I've overlooked this "problem" on several occassions. Once I even submitted it as a bug ...

Confirming... we should have a way to download all the messages on the server even if we already have downloaded them. (I was under the impresion that if you didn't delete them on the server, they would be downloaded again everytime... I guess I was wrong.

or perhaps this bug could be the "command to manually delete messages from server like Eudora does" request (subset of bug 47297)
