Steps to reproduce:
Clicked "Accept" on an email that has the blue header "This message contains an invitation to an event", so any email that has a calendar event invite.
Actual results:
I got a popup window asking "Would you like to send out notification E-Mail now?". I get this for every single event I accept which is usually 10+ a day.
Expected results:
I wish to have a way to "Always" or "Never" send out a notification email for all events. I can't find any preference or setting that will allow me to do this. I don't wish to keep doing this second step 10+ times per day.

This popup will (almost) go away soon with landing the patches for bug 463402 (scheduled for the upcoming ESR). You then can choose explicitely and directly with the first action (here: clicking accept) whether or not to send a reply.
