I can confirm a similar result in the Linux build (60 and the newest daily build.) as well. If multiple tabs are open, and the focus is on the mail tab hitting ctrl+F4 (cmd+w on macOS) does nothing. However, if you change focus to any other tabs other the tab closes as expected on hotkey-press. Once all tabs are closed and only the main mail tab is left open the program will close at the press of the hotkey. I will need to find an earlier version than 60 to see if this is indeed a regression, it is however less than ideal from a user standpoint.
The current work around is to select the last open tab in Thunderbird and using the cmd+w (ctrl+F4) until all tabs and the program closes.

Quick update, this happens in the 68 beta3 as well.

cmd+Q is quits (closes) the main window for me, from add-ons as well. I would not expect cmd+W to close the window.
Eckard, is this your expectation, and experience, as well?

Cmd + Q not only closes the window but at the same time the application Thunderbird, independently of the active Thunderbird window. This is standard for almost any application on macOS.
Cmd + W only closes the active Thunderbird window but not Thunderbird itself, whether the active window is the main window, a compose window, a tab or the address book window.
A click on the red dot in the upper left corner of any window of most applications also closes the window but does not close Thunderbird.
