Steps to reproduce:
Changing filter settings is a recurring task (actually for me the only reason to open the main menu in 90% of the cases) and the menu point should be brought back to the main menu. In the latest version of Thunderbird it has been moved to the sub-menu "Tools". The long mouse path going down to "Tools" and then going back up again to "Message Filters" is very unhandy.

Hi info. I hear you, however, you could say that about many options, but we can't have all of them on top level of the app menu.
I think the best solution for you is to keep the traditional horizontal menu bar open (≡ > Customize > Menu bar), and then to have a better top-down mouse pattern or even memorize the access key sequence Alt+T, F (for en-US, your locale might differ).
Sorry, but I don't see Message Filters used often enough by the majority of users to justify a place in the top level of main menu, which is already quite full.
Other shortcomings in this corner: App menu not keyboard accessible (existing bug), and imho probably all menu commands should have their clone in toolbar customization palette, then you could just have your favorite button on the toolbar.
Hi Thomas, thank you for your answer. It would be interesting to have some anonymous user data about how often menu points are really used. I can't imaging a lot of people using the main menu to empty the trash folder for example. Besides this I would be totally fine with an option to add Message Filters to a customized toolbar.
