Details

88.0b2 on Mac, delete of folder fails for my fastmail account. Also in safe mode.
Delete of gmail folder succeeds.

I wasn't but don't mind testing it. I installed 88.0b2 under Windows 10 Home version 20H2 and added a Fastmail IMAP account and a Gmail IMAP account. I suspect it doesn't make a difference but I'm using a legacy plan with Fastmail so I'm still using mail.messagingengine.com as the IMAP server.

I tried to delete a child folder (inbox/misc/testing/2) with several messages in my Fastmail IMAP account and got a "The current command did not succeed. The mail server for account emoore@fastmail.fm responded: Permission denied." I searched errors, warnings, logs, info and debug in the error console and could not find any mention of "Permission denied", that folder or that email address. I did find the "Prompter: internal dialogs not available in this context. Falling back to window prompt." error you mentioned in the error console.

I tried again several times, 100% repeatable error. I then created a new child folder (inbox/disposable) of the inbox and tried to delete it. Same error. It didn't have any messages or child folders.

I exited 88.0b2 and started 78.9.0. I tried to delete the same Fastmail child folder. I got a delete folder popup with "Deleting this folder is not undoable and will delete all of the messages it contains, and its sub-folders. Are you sure you still want to delete the folder '2'?" . I pressed the Delete Folder button and it succeeded.

I exited 78.9.0, started 88.0b2 and deleted a child folder in my Gmail IMAP account. No problem.

As an aside, can you find the error message for the failed delete folder attempt in the error console? If you can confirm its missing I'd like to submit a bug report about that.

Deleting a subfolder for my (fastmail) thunderbird.net account does indeed fail. I see the error, but also get a native notification that the server responded: Permission denied.

Please also have a look at bug 1722597.
