Steps to reproduce:
After noting that the Mac Mail client has been performing erratically in Big Sur, I decided to try Thunderbird - it had been MANY years since I last used it.
After the download I started the install and took the default to set up the connection to my ISP, Sonic.net.
Actual results:
Thunderbird downloaded the 10 years+ of email and DELETED THEM from the server. I have not recollection of seeing anything related to deletion of emails as my instance would be "NO".
Looking for help, I was told to move the emails from the POP account that Thunderbird created (Sonic clearly indicates that IMAP is the preferred protocol to use with Thunderbird) to an IMAP account I created for the purpose of uploading the emails. However - this pushed my account over the mail server's limit and my account got shut down.
Luckily Sonic.net support was able to walk me through recovering the emails from the deleted file and I as able to save the emails locally and later restore them.
Expected results:

POP should not have been chosen. If you're going to automate this process, you need to be smarter about - or not do it at all. Without this "feature" I would simply checked Sonic.net's online docs and set up and IMAP account.

You should NEVER delete emails from the server with out explicit permission from the user. The idea that the "decision" to delete them came from the tools querying the POP server is unacceptable,
I was looking forward to possibly migrating to Thunderbird across many platforms - I've already switched to Firefox on my Macs and I'm quite happy with it.

Followup...
I do not recall the specific steps I used - but my recollection was that I took the defaults to set up the account, entering my username and password.
I do recall that the first time I checked the Thunderbird preferences was after discovering the emails missing - it was set to delete on download. I immediately changed the settings to not delete. I have since deleted the POP account from Thunderbird.

This is how sonic.net has instructed Thunderbird to do at http://autoconfig.sonic.net/mail/config-v1.1.xml
If they want IMAP to be preferred they should move it as first alternative.
You can also see for POP they have <leaveMessagesOnServer>false</leaveMessagesOnServer>
