Details

When you have windows of other applications betweeen your own application's
windows, the layering order should not be affected when you close a window of
your application. Chimera currently does it, and I suggest to revert this back
to the default OS behaviour.

Examples:
Correct behaviour: Place a Finder window over a Terminal window over another
Finder window. Close the Finder window in front and the Terminal window is now
front-most (though Finder is still the active application)

Incorrect behaviour: Place a Chimera window over a Terminal window over another
Chimera window. Close Chimera window in front and the other Chimera window jumps
to the front.
This is OS behaviour, and chimera behaves like every other cocoa app (the Finder
is not a cocoa app). Try your testcase with Terminal-Finder-Terminal layering.
