In general the order should be saved in the pref mail.accountmanager.accounts. Given that it is resetting after a restart I suspect the new order is not saved to the pref. Which means the new order must be considered invalid.
Or in other words, we are most likely missing an account when we submit the new order and the account manager doesn't automatically insert that account into the list (we have some logic to do that for "hidden" accounts like unified folders).

I don't know if this matters, or not, but my Exchange Accounts requires a paid add-on called "Exquilla." Is it possible that Exquilla is doing something to the account name such that it isn't being saved to mail.accountmanager.accounts?

When I disable it, the account doesn't show at all because it's an Exchange Account and Thunderbird doesn't support Exchange natively. Nevertheless, I did what you requested and there was no change. As soon as I re-enabled it, the order was lost. I notice, however, that when Thunderbird starts, the Gmail account shows first and then the Exchange account opens. This sounds like Exquila is not storing the order of the accounts in mail.accountmanager.accounts. I will file a bug report with them.

I spoke with the authors of Exquila and that is what is causing the problem. They say "Ordering accounts was a new feature in Thunderbird 91. It was not possible before. ExQuilla does not support this feature. ExQuilla is an extension, so those accounts might be added later to the list than built-in accounts."
Based on this, I think we should close this Bug because the problem is with Exquila and apparently will not be fixed. Thank you to everyone who looked into it and I'm sorry I did not think of asking Exquila earlier in the process.
