While I am able to decrypt most of secure notifications, using the OpenPGP in Thunderbird, today I received notification which cannot be decrypted (having the same valid OpenPGP secret key). Exporting message and attempting to decrypt it using the GnuPG also fails, so it should not be related to the RNP/GnuPG but to the software which encrypt messages.
Messages, received afterwards, can be decrypted without any problems.

I use nistp384 ECDH subkey, and my assumption is that issue could be related to treating of higher zero/non-zero bits.

Does the packet dump of the message give any hint what might be wrong?

Is it a real OpenPGP message? We had some problems with truncated bugzilla messages in the past (which didn't contain valid content).

Yeah, it's valid OpenPGP message with the same structure (as seen by packet dump) as other ones, not cut. Which software or library is used to encrypt messages on the server-side?
