Steps to reproduce:
Updated Thunderbird to Supernova v115.3.3, then adjusted GUI preferences away from regular list-mode, with LHS folder listing of each account on its own, then horizontally-split 2 panes on the right for email list (top) and email viewer (bottom), to NEW config of merged/simplified accounts on left, then 2 more columns (split the other way), and then changed to Card View, and made sure it is threaded.
Actual results:
It's all working nicely and most importantly looking GORGEOUS, however it seems many email chains are showing evidence of it perceiving there to be 2x emails for each mail received. Like with a thread, if someone responds and your recipient email is correctly only listed in to/cc once, it still appears twice, there are 2x emails to read.
Expected results:
Each email received should be a single email received, and reflect as such in the GUI. This was not occurring before the update to the lovely Supernova interface refresh.

Additionally, and having updated to v115.5.1 and still verifying the OP issue as well as below, they both remain:
When Thunderbird has just been opened fresh, it loads/syncs emails OK in their threads/chains.
However, after some time open and usage, perhaps a sleep/wake of the computer, emails will arrive nested under the wrong chain. So you can have a chain showing 5 emails properly, then a random email from someone else, and then another of the right chain.
Click on one of them, and it immediately replaces the email in the list with another email, as if it was displaying from cache but not reflecting reality. Restarting Thunderbird Supernova seems to bring it back to OK, however like the OP issue, it is very difficult to work with.

Luke, thanks for reporting this.
Does it still reproduce when using a current version 115.11.0?

Hi Wayne, thanks for writing back.
I had disabled unified folders due to the issues. Just re-enabled for a moment, and at a glance it's OK.
However, the issue tended to start that way, and after some regular usage, the fault would occur.
So, unsure whether you've resolved an adjacent/matching issue, and should be good now?

Several related bugs have been fixed. Whether it's permanently gone in your environment only time will tell. But let's start assuming yes.
