Steps to reproduce:
I opened Thunderbird, and update was installed, and the Quick Filters bar at the top of the messages is now gone.

Is the "Quick Filter" button there? If not does it come back if you to Help > Troubleshoot mode?
QFB is not guaranteed to stay. But normally it should be in the same state at startup that it was at shutdown.

Hello,
I have tried to reproduce this issue using TB 128.1.0esr(20240730200333), 128.0.1esr(20240717233102), 130.0b1(20240806194349) on Win 10 and Win 11 and did not managed to reproduce it.

Might be the Message-list header that is hidden/disabled, so you don't see the QFB button ?
