There is no need to have mozilla check for spam in these folders, indeed it is a pain because I have to keep unmarking all the mail that is marked as spam. There needs to be a way to disable the junk mail check on a per folder basis. In fact I'd say that this should be done before 1.4 is release because this is a major pain and it keeps me from opening some mail folders because of the bandwith hit I'd take as the filter runs.
