I see the same (Mozilla/5.0 (Windows; U; Win 9x 4.90; en-US; rv:1.5) Gecko/20031007). Also, I have 16 email accounts. When I hover the mouse over the notification, I see "<account name> has 1 message waiting". But it doesn't really. I suspect my trash (with a filtered mail) or my junk probably did receive a message. When I go to that account name and "get messages" it clears the system tray notification (but does not necessarily clear the green down arrow by the mail and newsgroups button.
the above mentioned also applies to thunderbird 0.4 with POP accounts. when a new message is filtered to a subfolder, the notification icon will remain in the systray until the account-inbox is clicked upon to mark it as read (right-click "mark folder read" resets the inbox icon, not the systray icon) even if the msg has already been read in the subfolder

i don't how hard this is: add another action in the filter actions, "don't count as new mail" so if a message is touched by affected filter then don't count that message in the "new mail recieved" category why we need this: say you get spam, or status report, you have a filter moving it, marking as read, don't wanna to read it, don't want a popup, an icon, a sound, not a peep!
I can cofirm this bug as well. I have two accounts set up, and have all messages from account # 2 automatically redirected to a subdir of account # 1. When I receive new mail on Account 2, the new mail icon in the toolbar doesn't clear when I read the messages, not until I goto the main account 2 directory listing and click get mail. This action always happens. Using: Mozilla Thunderbird 0.5 (20040207) on Windows 98.
This happens to me as well and is my biggest annoyance in TB. As far as I can see I get hit by this in two different ways (which may be seperate bugs). 1) I have some mail filters set up to redirect incoming mail into specific folders. For example, all mail from bugzilla goes to a 'bugzilla' folder. If I get a mail for bugzilla the notification pops up in the system tray. I go to TB, click on the 'bugzilla' folder and read the mail. However, I have to click back on the inbox to dismiss the notification in the system tray. 2) A piece of spam arrives in my inbox, and spam detection doesn't pick it up. I've got my settings as 'move manually marked spam to Trash', but when I manually mark it it doesn't dismiss the unread mail notification. I have to go to the trash, mark the message as read, and return to the inbox to remove the notification icon. This is with a single POP account.
